MOD: modified the calculation of jacobian and added new functionality to NeuralNetwork class to support the new jacobian calculation

MOD: modified the calculation of jacobian and the right hand side vector to be more efficient and to utilize new functionality in NeuralNetwork class

FIX+MOD: corrected the L-M formulation, modified particle swarm to define its domain box around the current best guess (for the purposes of learning sequencing)
